Okay then I will get those two skills, the throw stone will lead to something better as throw axe/javelin or maybe archer skills?

Ninjas have the ability to throw different items, so I will have to say that throwing stones will affect nearby rocks only. The Squire class does unlock the Archer class, relatively quickly, making it a logical progressing.

Then I will go that way , any other things I need to choose for my character?

Everything that is mechanical and part of the system is complete! The rest of the character creation is for you to decide.
