I was wondering (Didn't quite want to test it out myself) Can you actually miss the cannon with your weapon and loose the game in the cannon room?

You probably can because of the hole in front of the cannon. I had bouncy balls be able to fall.

But, I think the cannon has a big enough of a hitbox to where you should be fine.

Since both of the trees had Kuduz'es, should I wait to plant these seeds, or should I plant then where there is fewest of those cannobalistic flowers?

I would wait, unless you're dying to get a medicinal plant.
